I had seen some of these town bonuses listed in some of the data files. I actually thought the information referred to buildings available in the towns. I have seen no refferences to this what-so-ever - can anybody confirm these specials?

I've seen them in action so they work
For instance, once I've seen an extra bonus to gold from a captured haven town (only city hall built)
Or I've seen inferno town with first aid tent that costs 500 and ballista which costs 4500 (usually both ballista and first aid tent cost 1500)
Usually you can tell what bonus the town has by looking at the town info button in the lower right corner of the town screen.

You can find info about it in few files [but they don't give numbers...]
First look into data.pak: GameMechanics/TownSpecialization/YourTown
You have there, under Random, xdb files with info about towns.
For example Alemandros from Academy has <Bonus>TOWN_BONUS_TIER2_CREATURE</Bonus>
If we want more detailed info we get into p0-texts.pak and go there to Text/Game/Towns, to check Alemandros we take /Academy/Random/Alemandros/Biography.txt
And we get there a text that they have wonderful stones for gargoyle production [exact text is in Polish ].
Couldn't fight exact numbers in any file, so someone will just have to check it in game.

Now that's very interesting. But I like the idea of town specialities, though some of them might be more usefull than others.

If anyone has some time to spend and is able to list all detailed town specializations I could maybe make a mod to show that info in game [so you could see what your town gives and what gives town you are going to attack ].

I noticed that the list shows a weekly bonus to minerals. I am currently playing a game where I have Yasaar (Academy town) as my hometown and the Ore bonus I get is +1 per day. When I hover my mouse over the Ore on the bar at the top of the screen, it says +2 for all Ore mines that I have and +1 due to my Resource Silo.
Now I didn't notice this until my city was already fairly high level, so I can't say for certain if the bonus is really only available once the Resource Silo has been built. I would need to check at the start of the game (provided the city you start with isn't randomized ).
I do distinctly remember one game where I noticed that my Gold income showed a "Town Bonus: +250" as well, and I couldn't figure out for the life of me where I got that bonus. I guess now that I had one of those extra Gold-income towns .

Marlboroo has already done this. I don't know if he posted the mod here, but I found the CH thread here:

Man town that gives you +1 ore per day is a serious boon to academy who require WAY too much ore to build their town.

I think that some of the bonuses are bugged and not working properly, particularly the resource ones. I had a town with the ore bonus and recieved no extra ore at all. Maybe this is why it's an undocumented feature, it wasn't complete at the time of release.

You have to build the resource silo to benefit from that bonus!

Everything is in manual. It should be been stated more clearly what each specialization does at the moment some ingame descriptions arent clear.
