I'm too lazy to make a 10-characters-list so I'm just listing my 5 favorite main protagonists in FPSs.
Well main characters in shooter games aren't amongst the most charismatic ones, so please take my list with some grain of salt since not even I am sure whether they are worthy of their spot or not.
1. Domasi "Tommy" Tawodi (Prey)
This guy is so fricking awesome and hilarious with his legendary quotes such as:
"That was so ****ed up!"
"No, that was so ****ed up!!"
He gives the perfect impression of how a man would react if abducted by aliens. He's a given number one, no doubt.
2. Uriel (Quake III)
He's a gargoyle and my all-time favorite in Quake III Arena. Not much is known about him, but his baller look speaks for itself.
3. Jack (Bioshock)
The fact that you know so little about this guy is what makes him such a heavy contender. The little you do know is being learn in a very exciting and escalating manner. The things end up learning about him is really amazing and completely changes the view of the storyline.
4. Gordon Freeman (Half-Life)
Yeah well... He is pretty cool, the ever so silent scientist.
5. B.J. Blazkowicz (Wolfenstein)
Since Return to Castle Wolfenstein is one of the greatest games ever made, this soldier has a spot reserved just because of that. I don't really know what makes him so cool, but few scenes where you actually see him act "personality-wise" he seems like a cool guy.
The list might not be perfect but that's okay. FPSs aren't about characters and individuals, it's about shooting...

is portal considered a FPS? if yes, I nominate Glados
actually sgt cortez from timesplitters is pretty cool. especially in future perfect. he keeps making the mistake of opening his mouth instead of just shooting

Not really a FPS fan but here are some classy characters from the few such games I've played.
Bad old Caleb gets the crown. Cause he's really bad and really old. One of the most original protagonists - or rather positive antagonist if there's such thing at all - in the PC games to date.
Andrew Harrison "Frosty" is close behind. AvP 2 is perhaps the best FPS I've played and of course the Marine missions were the most enjoyable. Surprisingly Frosty has quite some personality, something not very typical for a FPS protagonist.
Patrick Galloway from Undying - a good character from a good horror game (although not my favourite from there - I'd vote for Otto Keisinger). He doesn't waste time feeling sorry for himself when he realizes that he's been betrayed and fixes everything with one sweep of the best FPS weapon ever (which doesn't even shoot).
The other respect-worthy characters in my list are already mentioned in the previous posts.

A top five is comin up!
5# Prophet!! Maybe i'm alone on this one, but i think his idea of Mission over man! Kick alien ass over Mission! Doesn't care if they nuke the place, just run back in and kill the sons of snowes!
4# Jack Carver!! I'm maybe all alone again on this one! But i think his bahamas look combined with weapons is kinda awesome. Killing mercineries and lab-failures! Also his not-so-human abilities.
3# Gordon Freeman!! Oh yeas, two times mentioned before, now mentioned again! Lab-geek beats the aliens snowes with a crowbar. Kinda awesome.. Plus, the halflife games are awesome!
2# DOOM GUY?? Erh, i don't know the name, but wth, i dont need to explain why! If you have played doom, you'll know why!
Actually i would call him a silent version of Duke!
1# Duke nukem!! He is the king! Beer, Guns, Girls, and Bubblegum!
Quote: "It's time to kick ass and chew bubble gum, and I'm all outta gum"
Quote 2: "Guess again, freakshow. Duke's coming back to town, and the last thing that's gonna go thru your mind before you die... is my size 13 boot"

I really like Lady Sylvanas Windrunner, Banshee Queen of the Forsaken. She is the best character of the Warcraft universe. I don't like that the latest story about her, Edge of Night, kinda said that she viewed the Forsaken as the "arrows of her quiver" that she only used in order to kill Arthas. Still a GREAT short story though. I got the impression that she cared about her people, and she talks a lot about how they are the rightful heirs of Lordaeron et cetera (and not the Alliance, hence why Lordaeron is a war zone in WoW atm).
I LOVE that she comitted suicide after she found out that there would be another Lich King after Arthas. In the story, she leaps off The Frozen Throne and gets impaled on saronite (evil metal) spikes. It is revealed that her afterlife is basically Warcraft's hell.

I have no idea why gordon freeman even gets nominated. the games are great, but he has absolutely no personality. actually, even dog has more personality, and it is a freaking robot!!!
I guess many characters from deus ex could make the list. well most of the main characters are more developped than most characters of most others FPS

You're not even trying anymore, Xer.
I really liked the preacher from Call of Juarez.
Now that I think of it, every Polish game I've played was cool. You guys should invest in that shyte or something. Make a trademark out of it. The whole "****ing Polacks going around Western Europe nicking people's cars" thing is getting kinda old anyway.
