when I replace music with Heroes 4 tracks, the new music does not loop (the vanilla H3 music does). This seems to be the case with every custom mp3 that I try.
Can I fix that somehow? I am using Complete+Hd Mod.
Has nobody else encountered this issue? Could it have to do with the audio files? Should I use Audacity to make sure the files are exactly like the orginial Homm3 ones?

Yes, you need audacity to match every parameter, then it will work
