Very possibly:
Necropolis - Naadir
Dungeon - Sinitar
Academy - Jhora
The order of my choice is not meant to determine the "best" heroes, especially because there is no such thing as a best hero, that would excel in all circumstances. I decided to list those found up here because of the pleasure I get out of their gameplay, plus my particular love for magic oriented heroes.
On top of that all, I still consider those three to be excellent all-around heroes that have a solid chance on almost any well-played game.

hmmm toughie.
I would have to say my favorite factions (and heroes) are
Academy with Havez or Nathir
I realized recently that i love academy, great level great creatures at every tier, even garg has it's uses in armegeddon spell. I also love the near unlimited mana. I'll use Havez on shorter maps, and nathir on longer ones.
Sylven with Ossir or the unicorn maiden (can't remeber her name).
I love the great ranged potential, druids, elven bowmen and dreen dragons are three of my favorite units, and their ultimate skill (if you ever get it) is all powerful!
Knights with Dougal or Klause (and vittiro on small maps)
I love knights as well. Their great level 6 unit combined with two great shooters realy makes my day. the griffin makes it easy to take out shooters and the squire mkaes sure your shooters don't die and allow them to instead kill!

My 3 favorite heroes in their respective towns
Kragh in Stronghold - with stunning blow, I can plan my next moves better
Wynngal in Sylvan - with that boost in Initiative, I can pull more kills with fewer losses
Deidre in Necropolis - messing up my opponents' morale and luck has never been so satisfying

Sylvan - Osir (becose of hunters for start and better stats for them later, second would be Vynagal - iniciative bonus is perfect).
Dungeon - Vayshan (becose of assasins to start, creep in stealth and hit with warlocks luck [better for empover becose stronger and costs no additional mana though less reliable]).
Necropolis - Lucrecia (becose of Vampires to become equal to tier 7 but only for bigger maps, for small ones - Kaspar).

Academy - Nur (unlimited mana, i start with Havez and switch to the 2-nd hero in the tavern and when this is Nur i'm happy  )
Necropolis - Orson (*very* good start)
Dungeon - Vayshan (nice creaping boost, nice path to warlock's luck)
