Well for me it's simple:
1. I think it will be tie between h2 and h5 ( h2 because it has enormous sentimental value after all I did 54 hours without sleep playing this game and 5 because it was all I expected from h3's sucssessor)
2. H3 but it's very VERY close to h2 and h5
3. H6 I know it's a bugfest but I enjoy solo playing this game. Nevertheless I'm not happy what they did with magic system in this installment
4. I think it will be tie between h1 and h4 simply because I didn't play them long enough. I would like to point out that I played all of the parts of the game and enjoyed them all, it's homam after all. Some of them though kept me longer at the computer than the others.

For me it's difficult to rank the Heroes and this ranking is based mostly on how much I have played each of the game. I think all of them are the best in different ways, and when I had more time I used to return to older games to see different colours, factions, systems, music, styles or stories.
***
Heroes 5 - The best action and the most addictive game. Fast pace, good maps with many things to do and the very best skill system. There's so much to do in this game with every faction. I was also impressed by the great graphics, because this was my first game in the era of 3D games (I had to wait two years before getting H5 as my old computer refused to crash so I could get a new). While waiting for the new computer I started to lurk here and all those all-encompassing discussions about all things drew me further into the game.
Heroes 6 - The best graphics, duels, strategy, single player and detailed world building. This game is great for playing the campaigns (well told stories with much and engaging content), for duelling each other (preferably on a duel map), and for enjoying how every detail has a meaning. The chess-like battles and the many different hero classes from reputation makes the game very strategic.
Heroes 4 - The best music, campaigns and heroes. Great graphics too. Playing H4 is to discover a whole world and to really get to know its people, even the lowest squire can be given an important mission. Just like in H5 there's very much to do in this game with every faction, but the H4 adventure maps are much better.
Heroes 1 - The best game for children. When I was about 11 years old I got a box with H1-H3 and after testing all of them the first weeks to see what it was, Heroes 1 quickly became my great favourite. I still love how simple, friendly, colourful, musical and direct the game is.
Heroes 3 - The best standard. This is what a Heroes game kind of IS. Great diversity, music, graphics, stories and fantasy. But that doesn't make it the best game in the series. It can be both too difficult and too repetitive especially in campaigns and expansions; it has been taken to a level where you need to be a H3 professor to play it. problem solved continue to play next
Heroes 2 - The best step forward. It managed to add a lot of good things in all areas while keeping all the charm of H1. Sadly this is the game I have played least of all. I remember that at first it was too big for me when I was playing Heroes 1, and too simple when I was hooked on Heroes 3 some years later. I wished to play the H2 campaigns after my H3 phase but a bug in the computer didn't even allow me to start the campaign intro. And then Heroes 4 came out.

1. Heroes 6. Sorry but I have played it way more than all others and I just love the game despite remaining bugs and flaws. I can fire it up anytime and enjoy it. I love the graphics, art direction, lore, the character, and dynamic of the game.
2. Heroes 3 is very close behind. I have played it in my sweet childhood and it was one of my all time favorite games. Don't feel like playing it anymore, sadly..
3. Close behind, but not as close as 2 to 1 is Heroes 4. I loved the innovation and variety the game provided. It did feel very different to all other heroes though.
4. Heroes 2 - for its colorful cheer and fun.
5. Heroes 5 - still good game but I just did not enjoy it as much due to terrible graphics and art direction. Lore and campaigns were very poor.
I have omitted Heroes 1 as I haven't played it long enough and quickly switched to Heroes 2. It would probably sit together with Heroes 2 though.

Heroes 3 is defently my pick, it has the best variety imo. It is easy to get into and is not confusing with too fancy graphics and you have option for a big map and still remain sane while playing it.
I love it and hower unlikely would love to see an expansion again. ^^
This is by far the game I have played the most.
Look at Dominons series it still retain the old fashion graphics but a lot of fun the play.
Graphic doesn't do much if the game play is poor.

Heroes 2 is the best by far, followed by Heroes 4, then 3&5 I would say are tied.

I think that one, two, three are my favorites. They hold the simple, 2D charm, and game style, that I enjoy from the series.
I like the others, but, to me, they're missing the old feel, and I think that's because, despite trying to emulate it, Ubisoft fingerprints are still on the finished project. Heroes six is definitely my least favorite.

Heroes II - Good (Some parts better than H III)
Heroes III - Good (Other parts better than H II)
Heroes IV - Enormous potential if the designers kept the old battlefield
I bought Heroes IV, everything from the box, the artwork on that box, the manual, the music, the intro video, the graphics/terrain were superb, if they would only have kept the battlefield of H3. What a shame, what a potential it had.

Every game (after H2, cause I never really played H1 and H2) was "too early" published and afterwards came the real content. Either in form of expansions or mods.
H4 is a game made in totally different direction from other games in the series. Although it has many advantages, I put it in last place, for being an "outcast" from heroes series.
H1 and H2, never played them (just had a look). I consider them old, not for being old only, but because they was the first games. So community and developers had plenty of time to improve the series, since. And everything is improved in later games.
H6 I don't like. Skill tree, game mechanics, RMG... nothing. A step backward in the series.
H7... I guess too early to say.(considering my first two sentences)
H3 comes as community favorite. Probably the most successful game in series. Great community effort was put in mods like WOG and HOTA. Excellent game, fantastic mods.
H5 is my champion. Only with MMH5.5 included. (AI, ARMG, HDtex, and all that came with it)

What makes a "Heroes" game good?
I would say many things: The skill system, the magic system, the hero system (classes and build), aesthetics and replay value, being user-friendly, campaign story, challenge, possibilites for different tactics or mods...
To me the first three HoMM games+ WoG are definitive, while the following have their faults but also their high points.

Salamandre said: They are all great games. The pity thing is that they require very deep knowledge and long training each one, so there is no one that can say he mastered them all, thus having to choose one, maximum two. Those who say H3 is the best never were good at H5 and those who excel at H4 or H5 suck at H3. It is us who are limited, not one of the versions being better or worse.
This is true, i've been decent in homm 2-5 and played a lot of maps on each. But if you would ask me to master a HoMM 4 game now, i would fail. Brain is still setup for homm 3 (and maybe 5). Completely different playing styles both, AI acts completely different as well.
I think 3 is still highest ranking....simply enjoyed it the most

Salamandre I think is right...in my case, I played the first three for a longer time and while I can't say I'm an expert, I'm still better at H3 than I ever was at H5 or H6.
H4 is intriguing to me because of the hero and spell system so I did spend more time with it than with Ubi/Nival Heroes.

Things that I like about each: (started with 3, never played 1 or 2)
h3 - fast ai turns, 2d graphics
h4 - heroes that fight, creatures moving on their own
h5 - skill tree, threat indicator, initiative system and bar, caravans, most unique factions due to unique faction only abiities
Honestly, if it wasn't for the eternal AI turns of h5, it would be my favorite by far, but I find myself playing h3 as equally due to this issue.
I want a heroes game with all these pros. Also, I'm tired of being limited to 7 stacks, I say you should be able to carry as many different guys as you want, but you can only place as many as you have space for (like in h5 how you can choose not to play your creatures in a fight). Would make tactics pretty sweet!

Install Quantomas AI, not as fast as in h3 but speeds them up significantly, as well as adding few other nice features.

I searched for Quantomas AI. It look very similar to http://heroescommunity.com/viewthread.php3?TID=41303. Is this what you're talking about?
